    I'm a big enough umpiring nerd to look this up (and pile on the home plate umpire). The Director of MLB Umpiring advises the umpire do and say nothing when a runner misses the plate.

    Edit: It looks like the rule in high school is different, at least for softball. The umpire is indeed supposed to supposed to signal "safe" first when the runner misses the plate. The justification is that by making a no call, the umpire would be tipping his hand about whether the runner touched the plate. Weird.
